I bought the Humble Origin Bundle and got games like Dead Space which can be activated over Steam or Origin. Do some EA games on Steam require Origin? I want to activate them all over Steam but I don't know if there are any disadvantages.

Battlefield 3 and Deadspace 3 need to be on Origin. Otherwise, there is no difference.

Indeed.
You can also activate the origin codes on origin so you essentially have 2 copies. Having access to 2 libraries might come in handy sometime so unless you are some kind of hateful towards ea, use both sets of codes.
