Was fighting my mobo for almost 2 hours last night to line up with the i/0 shield when I had all the stand offs in. I took the middle 2 standoffs out and now it lines up with the i/0 shield and the holes on the case perfectly. But is it ok to have those 2 mobo holes resting on the 2 case holes with no standoffs even though I will not have screws in them?

Yup. My suggestion next time is to loosely put in each screw, randomly, just one small turn, enough to keep the board screwed in. Then go around and lightly turn each screw in a random pattern again, until it fits just right. It will eventually screw in to place. I've been lazy and just let a few go, no problems ever.
You can buy a $500 console and a $500 computer and have two crap machines, or you can spend $1000 building your own computer and have the best of both worlds.
