Because Jenny dies at the end. But she lives if you skip that fight and just fly off in the chopper. And in the opening of this game, they make it clear Jenny is still alive.

The final mission WAS canon. There are two endings that differ depending on decisions you make IN the final mission.

it can't be canon because the daughter dies at the end. but she is alive in 2

and by final mission, I am talking about the one where you go back to try to save the people in the church. that's the last level. but it's optional
