I just picked this up and I wanted to know if there is a difference between playing Easy Scenario and playing the games individually minus the difficulty, Are there cutscenes/story that fits in between each game in Scenario mode or is it just like booting up each game separately?

Easy Scenario is basically ultimate mode, giving you everything, but you just don't deserve it >_>
Not changing this sig until a Star Fox is out for Wii U
If you're a Star Fox fan, and want a new game, put this in your sig.

So nothing the links one game to the other beyond the normal storyline found in the games?

No, there are no changes storyline-wise.
