I know the purchases from there on out will be tied to your Nintendo Network ID (Like Xbox Live, PSN, Steam). But what about pre-Nintendo Network purchases? Will there be a way to register them to the NN account?

No idea, a quick search says that Nintendo Network is already what the 3DS is using (it absorbed the Nintendo WFC from the DS line]

TC is referring to Nintendo Network IDs which are different from the current 3DS friend codes.

My guess is that a software update will keep your friend code intact but will also allow a name overlay. Something like:

ID: Jack
FC: 000000000000 blah.
White bread is clearly superior to wheat bread, yes?
