I thought OOT 3D had some of the best effects. Also Pilot Wings, mutant mudds, and RE Revelations when you turned it to it's strongest 3D level.

Nano Assault and Ghost recon weren't bad at all.

Splinter Cell 3D hardly used it at all.

I actually feel like 2D games, like Adventure Time, Epic Mickey, and Mutant Mudds, look incredible in 3D more than polygon-based games.

Though RE: Revelations and Mario 3D Land both look incredible.

I thought the 3D in Star Fox 64 3D was really good.

3D Land had the best 3D so far.

Star Fox had decent 3D, though I mainly notice it when you boost.

The worst I've seen is probably Mario Kart 7, it hardly seemed to use it at all.

I was really impressed with Pushmo, one of the few games where the 3D effect actually made the game more playable.
