Do you think it would be possible to back up your dsi's sd card, preform the system transfer, then reformat and copy the backed up files to the sd card to have your games and saves in tact on both systems? or does the nintendo dsi change its "hardware profile" once the system transfer is done denying the so said new sd card to work?

It transfers the licenses - technically you don't even have to have any of the games you bought installed on the system to do the transfer, it'll just transfer the licenses and you'll be able to download the games from the 3DS eShop.

You can pick and choose which games you want to transfer, but regardless of whether you back them up on an SD card or not, they're not going to work in the DSi again once you transfer them unless you buy them again.
