I organize mine by franchise. Mario and Zelda are my largest folders.

3DSware, DSiware, VC, then Demos. I don't use folders, I prefer to see them all at once anyway.

My main menu has 6 icons: Game, Shop, Settings, Folder D, Folder S, Folder X

In Folder D I've put all the demos I've downloaded (which I need to start trying out)

In Folder S I've put all the system based apps I don't use and can't delete.

In Folder X I've put things like my downloaded Games, Pokedex 3D Pro, Dream Radar, etc.

-Retail Download
-3DSWare
-3D Classics
-DSiWare
-NES
-Game Boy
-Game Boy Color
-Game Gear

The 3DSWare folders is becoming way too big though, hence why I tried to split it up with the 3D Classics.

Exactly the same till I needed room, so I got rid of my demos since I wasn't playing them because of the usage.

Depending on how many digital versions I get, I may also make a folder for that. Right now I just have MK7.

I don't! They're automatically organised by the way they land on the homescreen... You're all making me feel very sloppy! I may go and make some folders now...

Pretty much by this:
Virtual Consoles (then I organze by NES, GB, GBC, GBA, GG)
Videos
Demos
3DSWare
Apps
System

Only issue I now have is the Virtual Consoles and Videos...both begin with V and I often get confused....if I did folders for GB GBC GG and GBA....talk about worse confusion O.o
Current Systems: 3DS, DSlite, IPod Touch
