Will I need to re-buy the games if I were to format my 3DS?

once you buy the game, you are free to redownload as much as you want.

Even after a format? I'm rather nervous about it, even though I only have like 5 games on it haha.

As long as it's the same 3DS.

If you buy a new 3DS and try to download the games you have already purchased, you can't unless you mail Nintendo a copy of a police report, your social security number, and references to your last two employers.

A system format won't hurt you.

Now deleting your E-shop account is another matter entirely, don't do it.

(Like ever, there is no reason to, even if you are selling your 3ds)
