Messed up Back-ups, anyone?

Hey guys, I'm having an issue, and I'd like to know if anyone experienced something like it....

I recently deleted 2 games to open space for Castlevania (prior to the backup), Mighty Switch Force and Order Up....
I played Castlevania for 2 days, was half way through, then I bought a larger SD card so I won't have to keep deleting stuff. I backed up everything to a folder on my PC, and to the new SD card.

Now the magic happens.
When I boot my 3DS with the new SD card, there they are, mighty switch and order up, and no Castlevania (therefore, no save data >_< god dammit)

Does any of this make sense to anyone?
Any help would be appreciated =(

This is why you shouldn't buy digital. You can't just transfer your backed up save data like that it doesn't work. I had my 3DS needing a format to fix the oddest error, backed everything up on my computer only to find out all the digital data doesn't do that.

Or people need to fork over the $20 to get a 32 GB card and be done with it.
