...how do I transfer my games and data from my old SD card? Will it work to just transfer the data to my computer and then to the new SD card? Or will things like MH3U save not be recognized?

Simply copying the data to your PC then to the new SD card will work. This is what I did when I bought a 32GB card for my 3DS and it worked perfectly.

I would highly recommend investing in a really fast SD card like a Sandisk Extreme if you've got the spare cash.
