So I bought a 3ds xl with mario kart pre installed. I did a system transfer from the new 3ds xl to my old 3ds in order to have mario kart on my old system. The thing is it deleted all my save data for all of my games and all my activity log info as well. How do I get all my data back?

You could try the eShop. If not contact Nintendo.

Did you switch SD cards?

Saved data cannot be recovered when deleted. Unless you backed up the SD card (Which you should always at least keep a back up of)

Save data is always deleted with a System Transfer, though I've heard you can find the data in the SD card and copy it to your computer, then put it back.

You'd have to copy it before the transfer, of course.

Why would it delete all the data? All I wanted to do was transfer mario kart to my old system.

You need to buy an external thing for the SD card to hook up to the computer.
Something like this ( not sure if this is exactly what you need)

I don't know why, but I'm fairly sure the system warns you about it.

If not, the information on the Nintendo site does.

Either way, there's no way to get your data back now.
