I don't have a 3DS game that I'd say has a "good" story. I've got a PS3 I play for more story focused gamecs.
So I guess the answer is none for me.
Tell me, of the 3DS titles you've played, the story you liked the most.

Since no one has mentioned it yet, I'll throw Dual Destinies into the mix. As it's a visual novel, the game is very story-heavy and it has plenty of emotional (and pretty sad) moments throughout. Not to mention, one of the new additions to the gameplay is Athena's Mood Matrix, which plays a major part in the game and is all about studying the emotions of the witnesses and how those emotions contradict with their testimony.
