So, What exactly gets transfered in the transfer? I don't have a spare 32gb card on me so if I just take it out and put it in the new one would I be good? Also, the last time I took it out or used the wireless connect (memory is a little fuzzy) I somehow lost all my camera/music gallery saves. what caused that and can I prevent it? should I be worried?

The transfer transfers the contents of NAND on the motherboard, which includes the encryption key for the data on the SD card, and actual installed DSiWare software. The source system is then reformatted, which changes the encryption key.

Just back up your SD card before you transfer and you can restore it to the target system SD card after the transfer if needed.

Music and camera images are stored outside the Nintendo 3DS folder and aren't encrypted. You can easily back them up to a PC whenever you want.

Think that my topic from a week ago may be helpful... The only thing it don't cover is the camera/music gallery issue that the guy above already adressed:
