In the German versions of the game, speaking to Princess Zelda while wearing the Keaton mask will yield a reference to the mask looking like a Pikachu.

Princess Zelda says "Was Bich Du Denn? Ach, Du Bist Eines Dieser Goldigen Klienen Tachenmonster, Oder?" which roughly translates to "What are you? Oh, you are one of those small cute Pocket Monsters, right?"

It's possible to change the pitch of the ocarina by moving the controller's analog stick. This has no effect on the gameplay and was never mentioned in the guide, but was left in as a surprise.

Originally, the Forest and Water Temples were to be Wind and Ice Temples, respectively. This is evidenced in unused text in the game (showing both Wind and Ice Temples and Medallions), the final versions of the Medallions having fan and snowflake designs, and also how the Forest Temple puzzle in Ganon's Tower has fan-based puzzles and how the Water Temple part relies largely on ice puzzles.

In the Gerudo's Fortress, there are some pots boiling with a red liquid. It is possible to stand in the liquid and get a Red Rupee. However, the liquid will drain your health a quarter of a heart at a time, and so far there is no known way to get out of the pot except by playing a warp song on the ocarina.

The Arwing from Star Fox 64 appears in the game, but can only be accessed by using a Gameshark with the proper codes.

Although this was discovered years earlier, it was revealed in June 2011 to be a placeholder by the developers. The movements of the boss enemy Volvagia are exactly the same as that of an enemy fighter tailing an Arwing in Star Fox 64.

The developers could use the in-game Arwing to simply apply it's movement and behavior code to another enemy.
