At the Arkham Origins panel at Comic Con 2013, it announced that there would be a special reward for players who cleared 100% of the game - a new skin dubbed the "Worst Nightmare" Batsuit. It was to be a physical representation of how Batman's enemies viewed him as a mythical monster at the time. The costume was cut during development, however it does appear in game during cutscenes as how Joker sees Batman.

The game appears to use multiple instances of graffiti replicated from actual walls of the developers' city: Montreal, Canada. Specifically, it seems to be all tags by one local artist in particular who uses the tag "Sake".

In Batman's investigation room which is located in the Batcave there is a desk with 2 postcards on it. Is the player zooms in they can see that the post cards are sent by Andrea Beaumont. She was one of Batman's early love interests and first appeared in the animated movie Batman: The Mask Of Phantasm.

While investigating Black Mask's supposed murder at Lacey Towers, you can see that one of the rooms belongs to Dr. Penelope Young, a character from Batman: Arkham Asylum.

If you wait long enough during the credits, you can hear Joker singing a variation of Hank William's song: "Cold, Cold Heart" This is also a reference to the later-released DLC with the same name.

At the end of the DLC "Cold, Cold Heart", After Batman knocks Ferris Boyle unconscious, he says "Take a seat...Humanitarian." This is a reference to the episode of the Batman Animated Series: "Heart of Ice", which "Cold, Cold Heart" is based on, where Batman says to Boyle at the end of the episode: "Goodnight...Humanitarian."

While playing as the Joker in Multplayer mode, if Robin is detected in the area, The Joker will say, "Is it a bird? Is it a plane? No, my bad, it's a bird." This is a reference to the famous Superman tagline, "Is it a bird? Is it a plane? No, it's Superman!"

As the game takes place during a point where Batman hadn't perfected his skills as a new vigilante, an original concept of the game was to have Batman occasionally miss his targets when throwing Batarangs and tripping while running, but developers found this too annoying so the idea was scrapped.

In the Blackgate Prisoners side mission, the booking number for one of the convicts is the same number that was given to O.J. Simpson after he was arrested in 1994.

Two of Frank Miller's critically acclaimed Graphic Novels are referenced in game. For the trophy/achievement "Legend of the Dark Knight", the image of Batman's silhouette is the same one seen on the cover of Book One of Batman: The Dark Knight Returns. In multiplayer, two costumes for Batman are from The Dark Knight Returns and Batman: Year One are straight from the graphic novels.

One of the trophies/achievements is a reference to a critically acclaimed graphic novel within the Batman series. The trophy/achievement "Killing Joke" takes its name from the Alan Moore graphic novel Batman: The Killing Joke, with the image for the achievement with The Joker with a camera being an homage to the graphic novel's cover.

The trophy/achievement "Fallen Knight" is a reference to the "Knightfall" era of the Batman series, in which Bane broke the Batman by crippling him, causing a new Batman named Azrael to step in (and try and be his successor), with the major event spanning across several DC Comics titles like Justice League, Catwoman, Robin, and more. Despite not being a fan favorite to begin with, the Knightfall era would serve as the theme for a PlayStation exclusive DLC with the Knightfall costume and challenge maps themed after the story elements.
